Interface after A/D conversion?

I am at the moment upgrading my home studio from a simple Emu 1820M based system to something really impressive. I have bought a decent Neve 1073 pre-amp and I am planning to buy a DAV BG-1 also. I have also bought decent convertors with AES3/Spdif output. But I don't know if the interface where the AES3 signal goes into is important for signal quality...

The convertor has a VCXO masterclock built-in, I don't have a worldclock. Will the pc-interface where AES3 signal goes into matter regarding the signal quality (jitter) when recording PCM to harddisk? Will the internal clock source of the convertor be used or the clock source of the EMU1820M?
