Question about Wave Candy


I'm using Wave Candy to figure out the notes of a song. Take a look at this:

In the beginning you can see there is an A and a C# on top of each other - does this mean that it's a chord? Because the lower section fits perfectly with the song, but the upper section doesn't. Why are Wave Candy showing me the upper notes, when they don't fit the tune?
