Transient designers on audio samples

I was wondering how software transient designers affect the harmonic, non transient, portion of the audio signal contained in a recorded sample.
Is it not true that the transient portion of an analogue signal defines the harmonic content of an audio signal and if it changes then the timbre will change? For example if I play a guitar string then play it muted the transient will be different even though the source is the same.

So does a software transient designer just deal with the transient part of an a sample file or is the harmonic content also dealt with?
