My favourite by far: Rough Trade in Talbot Rd, Ladbroke Grove tube station. Nigel runs the shop.... an angel from heaven.

The legendary Honest John's (too cool to have website): Honest John's Records, Portobello Rd, Ladbroke Grove 020 8969 9822

Although not a shop, no mention of the independent music scene in London would be complete without a plug for Ace: http://www.acerecords.co.uk/content.php?page_id=29

City Sounds (more for club-type DJ material, but they've been around for a long time so you never know what could lurk in the rack if you're in the area: http://www.city-sounds.co.uk/

Dharma's link is pretty useful btw - some good stores there.

edit: Although away from the centre, it's on the tube map, and is an essential visit if Jazz / Funk / "Rare groove" / "Northern Soul" is your thing: http://www.crazybeat.co.uk/

Phonica: http://www.phonicarecords.co.uk/
