Recording music for musical

I've been asked to write the music for a musical and part of the deal is recording the "backtrack" (the word makes me cringe) in my studio (I use Logic for what it's worth). Fortunately we will only be doing this at quite a late stage when the music has settled in terms of keys and tempos and we will be doing it with live instruments. My question is: what is the best way to record this? The tempo's will be varying and some songs merge into others. Is it better to use one "project" or "session" in stead of creating one for each section/song?

I just completed music for a stage musical on Logic. First I created a master folder with the name of the musical and in that master folder I saved each piece or song as it's own session/project. This allowed me to create various versions as needed of each piece but to keep them well organized in their respective folders.

Then when it came to connecting the various pieces to segue into one another, I either created another Logic session where I imported the 2 trk mixes of each piece and placed them in the appropriate time-line with the proper timing and space between each piece worked out and then do a 2 trk mix of that session OR I would place all the pieces that didn't need to segue or crossfade onto a cue list program or CD and have them each triggered manually at the show.
