Best software to edit thousands of audio files?

I'm a pro tools/cubase user most of the time, but pro tools has been bugging me lately with its lack of real batch processing/export abilities,

I've been looking at Wavelab, Adobe Audition, and Bias Peak. Am I missing any others? Here is what is important to me (and if anyone can point out a good workflow in pro tools/cubase that would be great too):

*easy to stay VERY organized with hundreds (even thousands) of files
*easily cut large (like an hour or two) files into several smaller ones using silence (like pro tools can)
*apply batch processing to selected groups like compression/EQ/effects all in one go (adobe audition((mac)) can only do one insert at a time)

I know this sounds obvious but I'm hoping someone has really special insight

Well I wouldn't consider Peak since BIAS recently closed shop. It sounds like WaveLab would be a good fit for your needs. There are a few other good editors for Mac, like Amadeus and Audiofile Wave Editor. But WaveLab would probably have the edge when working with large amounts of files. The scripting abilities are handy.

Audiotools does a lot of what you're looking for.

Cubase is the worst for editing multitrack recordings for sample libs or other things, imo.

Pro Tools does a much better job and even DP.

What are you editing these 100s of files for?

For batch processing many many audio files I use:TwistedWave, an Audio Editor
Usually for vst batch processing and batch metadata editing; I do not often do edits in TW though, I use DP/PT for that; create my small files, then batch in TW if needed.

Audiotools is 800 bucks. Seems a bit pricey.

Yes but it is very powerful. The hot folder feature is great. But its probably overkill for this situation (or maybe not?).

Try the demo. It's worth the download.

How would this be done in nuendo 5.5? I sometimes have to save hundreds of non-sequence individually named files. I have been using wavlab for this, which works out decent enough with some trial and error, but hoping nuendo can cut out this step.

I'm still trying to get a handle on the power of nuendo. And the manual can be a bit elusive at times.

I once had to do a job involving around 7000 individual audio snippets. It involved several long audio-files with many separate takes (different words). They had to be cut, processed and saved to individual files with auto-naming. I found Wavelab's batch processing (with a smart wizard) extremely powerful. It did a much better job than Sound Forge, Audition, Cubase, Sonar or Pro Tools for that specific job.
