1. Do a null test on the two versions being talked about (flip polarity on one, then sum), see if they null out. If not, there's a difference.
2. Then, double check that the two passes should have sounded the same, i.e. that there was no different processing / dithering / clipping / etc.
3. Then, talk to the developers about why there is a difference where they (seemingly) should be none.

i record my mixes in reverse at double speed, then i flip it and halve the sampling rate. sounds bitchin.
