Can the break out box be used as a stand alone converter with just using 2 channels with the spdif or light pipe.

I've never tried it that way, but I would guess not. The outputs are probably for signals coming from the card.

Nope. The MicroDock of the 1616/1616M must be connected at all times via the EDI cable to either the PCMCIA cardbuss card, or the PCI card for desktop systems.
