Are you getting those tones through the amp with absolutely no pedals attached? More often than not it's the guitar. Placement will help but if you're getting ugly subharmonics straight out of the speaker you might want to take a look at the guitar.
As much as people tend to dislike linear phase EQs in some forums, they work wonders for notching out unwanted harmonics and overtones, provided your particular EQ can provide a high enough Q.
