rex works because it allocates the right samples to the right places, regardless of the name..
maybe you can try adding the chromatic "name" of the sample, I recall I tried that once, and it worked.
like filename is: bass_C4 or uglyviolin_D#2
alternative bass c4 uglyviolin d#2

another alternative might be to allocate the samples by hand and save it.
