What is the "workaround" to which you refer?, as this seems to imply some deviation in process...
If the system can't be removed and gotten 'out of the picture' such that it is not modifying the measured response (in indeterminate ways), the measured response is not very useful...
Also, you might want to more optimally window your response to 'zoom' in a bit - if possible - as all of the ripple exists in an ~3-5 dB range and we really don't care about the frequency response above 500-800 Hz.
