Yes - I've having issues with Ultrabeat in Logic 9 too. I'm posting about them in various forums but there isn't a lot of response, either because the issues are only affecting a few users, or because Ultrabeat just isn't used very much.
The issues I have relating to Ultrabeat and custom kits / samples in Logic 9:
- "Preview sample in Ultrabeat voice" is broken
- About 1/3 of my custom Ultrabeat kits load with blank sample bays. They load fine in Logic 8. I can find no obvious difference between the kits that load correctly and those that don't - they all refer to samples stored on the same dedicated drive.
- Opening a backup version of a song (.00, .01 version) presents the behaviour you describe. Logic asks me to manually find each sample in each Ultrabeat kit, even when the samples have been saved as assets in the project folder.
If you haven't already, please report your issues directly to Apple too because it's something that needs to be looked into. There appears to have been some change in the way Logic keeps track of samples between Logic 8 and 9:
