You cannot switch from HW mix to ST mix inside a project, unless the project was created following the N12 default template. I presume Cubase cannot 'recall' a set of in/outs unless it's loading a preset.
You have to have the correct HW or ST mix set before the project is loaded. Nowadays I set up projects in channel order so it matches pretty good between modes.
