The problem is that none of the standard audio file formats (AIFF, WAVE, SD2, MP3, AAC, etc.) have a field (or "slot") to store ISRC codes that would be universally accepted across all the different applications. It would be a great thing to have this be part of the WAVE file format in the future (or any other non-lossy universal audio file format).

In the interim, the suggestion to put it in a "placeholder" field (like comments or description) so it persists across applications is probably a good one. Then you can at least copy & paste it from the app's file/metadata info dialog and into the necessary ISRC fields.
